If you are sure the snapshots are not needed anymore, but do not want to delete the files right away, I'd recommend you cleanly shut down the VM, then create a new sub-directory in the VM's datastore folder and move the "orphaned" files to this folder. Then power on the VM again, and once you can confirm everything runs as expected you may delete the sub-directory.
